I previously owned a few sea doo's, and I would always start the ski once out of the water to blow out the water in the muffler. Is this a good or bad thing to do with my ski tique? I know that no water in the pumps is a bad thing, but a crapload of water gets shot out when I did it once. I just don't know if it's ok to leave this water in the muffler system while it sits during the week. Let me know if I should continue or stop doing this.

Quit it, your mufflers are fiberglass the water wont hurt them, the water is going to stay in the manifolds either way and if its fresh water don't worry. Salt water and you should flush it out with fresh asap. Don't run it dry it will eventually cost you and impellor, more if you don't notice the effects next time before you over heat it.

I dunno, I wouldn't have done it out of nowhere, I probably saw someone on the message boards talking about it. Plus, I'm pretty sure I observed almost every ski owner at the ramp doing it. But thanks for setting me straight with not doing it on the boat.

Some of the waterski lakes I have used are very murky. I would go home and flush my system with fresh, clean water using a 55 gallon drum of water with a hose connected to the intake. Never run the engine out of the water without water intake whether it be from a fake a lake, flush valve, or bottomless bucket. In the winter you can drain all of that water out. Driving up the ramp you'll lose most of the water out of the exhaust.
