What product should I use for attaching / sealing the following to the boat hull on the 63 SN?

Strut

Tracking Fin

Rudder Assy

Water Pickup

Drain Plug

Wood floor braces to stringers

Floor timbers get tabbed with biax or roven.
All else on your list use 3m5200

We used 5200 on all the through hull fittings on the BFN. It may be overkill, but works great. 3M 4200 or Life Boat caulk are also good choices, and may allow you to remove those fittings sometime in the future without pulling off the surrounding gel!

Id like to better understand what you have planned on the "wood floor braces to stringers" before commenting. I would say you will want to use some sort of fiberglass, but exactly how you install them will depend on what you are working with- glass type, etc.

I was wondering if the wood strips that run perpendicular to and fit in the notches in the stringers should be epoxied and screwed in place or just screwed.

I wouldnt screw them at all. I would bed them to the stringers with thickened epoxy. Even better, tie them to the stringers with a few pieces of glass afterwards as well.

I agree with Tim - no screws. A screw is just a high stress point. Glass all the components together.
